Unlike the Eternal Fleet ships piloted by GEMINI droid captains that carried little, if any, human personnel, the flagships of the fleet were operated by Human crews.[4] At least three such vessels took part in the Eternal Empire raids, in which the Eternal Fleet did not participate.[1] One of these was the Eternal Flagship of Princes Arcann and Thexan, commissioned at the height of Valkorion's rule as powerful symbol of Zakuul's might and splendor. Serving as the vanguard of the fleet, the Eternal Flagship was instrumental in the capture of Balmorra by swiftly knocking out Balmorra's planetary defense system.[4] Several Eternal Fleet flagships participated in the attack on Korriban and other worlds.[1] After the Eternal Fleet was finally deployed by Valkorion and easily obliterated Darth Marr's task force, Arcann picked up the survivors and transported them as prisoners to Zakuul aboard the Eternal Flagship.[3]

Arcann maintained his Eternal Flagship when he succeeded his father as Eternal Emperor. During the War against Zakuul, Arcann took his flagship and a significant detachment of the Eternal Fleet to intercept the Alliance's attempt to take over a lone Eternal Fleet warship. He arrived too late however, as the warship had self-destructed and the Alliance escaped into hyperspace aboard the Gravestone. While Arcann was musing on the failure, his sister Vaylin noted that most Eternal Fleet vessels outside their sector stopped responding to their command.[5] The siblings soon learned that the Eternal Throne on Zakuul has been taken over by SCORPIO, who wrestled the Eternal Fleet out of their control. SCORPIO also managed to delay them by revealing the location of the Alliance base on Odessen, correctly calculating that Arcann would want to eliminate them first before dealing with her.[2]

The Eternal Flagship and the Eternal Fleet still under Arcann's control arrived into Odessen system, beginning the Battle of Odessen. The Alliance countered this force with Gravestone, able to destroy multiple Eternal Fleet ships with a single omnicannon blast. One such blast briefly knocked out Eternal Flagship's shield, enabling an Alliance infiltration team to sneak onboard. Saboteurs disabled both the Flagships cannons and shields, while the Alliance Commander confronted Arcann on the brige and defeated him, crushing the Emperor under the rubble. The Alliance then rushed to evacuate the Eternal Flagship as it was falling apart. Arcann was rescued by his mother Senya Tirall, who took him away aboard an Eternal Empire shuttle, while Vaylin had escaped on her own. After the Alliance forces were clear of the blast radius, the Gravestone obliterated it along with whatever Eternal Fleet ships were still present.[2]

With Arcann abscent, Vaylin took over the Eternal Throne from SCORPIO.[2] As the new Eternal Empress, she also used an Eternal Fleet flagship as her personal vessel.[6] After the Grand Festival of Empress Vaylin she took it to Nathema where she undertook a ritual to rid herself of Valkorion's mental conditioning imposed upon her. Upon returning from the surface, Vaylin reveled in her newfound power by mass-chocking everyone on the flagship's bridge, before ordering her fleet to Odessen, where she intended to end the Alliance for good.[7] At least two other Eternal Fleet flagships also took part in the Assault on Odessen, which Vaylin initially observed from her flagship's bridge. But when the Alliance Commander successfully goaded her into a face-to-face confrontation, Vaylin went down to the surface in person, which would prove to be her downfall.[8]
