Because he had an idea that she'd be trouble for him in the future? They're from the same planet so she'd probably keep in touch with him, and she is only concerned with what's right and she's made friends of several Jedi, which could interfere with his plans.
I mean I guess the reason why is that as long as Padme remained on that planet as senator she could have been a major cause to his plan

Sidious plan wasn't to remove Valorum, but to replace him. He knew that being the senator of Naboo, the small and peaceful planet suffering greatly because of the corruption of the Senate, provides him the moral high ground and sympathy to win the election. Who else would be more interested to fix the system than the underdog?
But if Queen Amidala takes back Naboo before the Senators choose the new chancellor, Sidious loses this winning card. So, he instructed the Trade Federation to crush them. He said it himself, he misjudged Amidala, he assumed that she won't fight back, and he would be able to parade her around as the exiled queen, peace and justice hounded and in tears, herself!
By the time Padmé took back Naboo, the elections were over, and they chose Sidious.

I thought he ordered Gunray to eliminate the insurrection of Amidala and the gungans to please Gunray and the federation, so his alliance with the federation endured, the alliance he needed so he could use the Federation armies for the upcoming separatist movement for the clone war

I think that @WriterBuddha explanation is probably the best but I always thought that whoever won the Battle of Naboo was a win-win situation for Palpatine. If Queen Amidala won (which she did), then it would be fine because Palpatine had already been elected Chancellor but if the Trade Federation won then he could use it as a way to 'prove himself' as more competent than Valorum by putting an end to the Federation's occupation.
