I always thought that line was meant to reference the Sith, particularly the Jedi's hunt for Darth Sidious. Over the course of the next three movies, they defeat both of his apprentices and various other minions, only to find that there is, indeed, always a bigger fish - they can't get to the big bad until it's too late.
