I’m not one to root for life being extinguished and all these got their comeuppance in due time, BUT these lil buggers deserved every bit of their destruction more than anyone else in Star Wars, Legends or Canon.

The Separatists just were wanting independence, that’s not inherently evil at all.
The Empire was definitely tyrannical but a lite version of them had already been existing for a long time in the form of the Galactic Republic, but aside from the Death Star firing, they still had the sense to put up a front as a psuedo democracy. After all the Senate wasn’t even dissolved until A New Hope. The fact that Operation Cinder came as a surprise to so many members of the Empire shows that there were many reasons to believe the Empire had everyone’s best interests in mind.
The Nightsisters weren’t arbiters of morality by any means but they mostly kept to themselves.
The First Order however has almost no redeeming qualities, their entire army is composed of kidnapped and/or indoctrinated members and that was the main method of recruiting. On top of that, they had no qualms about obliterating entire Star Systems and Planets on more than 1 occasion. They are the ultimate evil dictatorship that doesn’t care at all about appealing to the masses or hiding what they really are.

^On the first point, I agree that the CIS is not inherently evil… except for a few bad apples (Dooku, Grievous and Gunnray namely).
^I think it’s no accident that Grievous and some other Separatist leaders were positioned as such. I think a lot of this has to do with the planning on Palpatines part to provide a few less than desirable figureheads for the Republic to rally against, because if the Separatist leadership came off as too sympathetic than The Senate may be less prone to continue the war and grant executive powers. The last thing Sidious would want is too lose control of the situation. Politically speaking Dooku was looked at as a hero by the Seperatists, most people didn’t see him as a bad apple in the traditional sense.
The Separatists and the Empire deserved it the least. The Separatists were mostly good people who sided with those who were meant to lose, and the Empire may have been really strict and sometimes questionable in their methods, but if Palpatine, Darth Vader, and maybe Tarkin weren't there, things would have been a lot better; after all, what the Empire wanted was peace through strict laws, and arrest or elimination of terrorists, while others like the First Order wanted order and peace through the elimination of all resistance and entire populations who had previously helped the Rebellion or the Resistance.
